I would like to remove all the unused aspx pages in my project. Is it okay to just go out to file manager and delete any folders/pages I don't want included in my project?

There is a set of files for each page. Delete the PageName.xml and PageName.aspx, the PageName.aspx.vb/cs files in the TableName folder, and PageName.controls.vb/cs in the App_Code/TableName area.

what about the (not used) query in the Datasource tab ?

Unused query is a good candidate for deletion. However, just make sure you have the backup before doing it and test immediately.
